Alanna Kennedy reduced the deficit for Australia in the stoppage time to end the tie 3-2 in favour of Nigeria.
The Super Falcons are now on top of Group B with four points from two games.
Randy Waldrum-led side will battle Republic of Ireland on Monday in their last Group B match.
