Jeremie Boga scored the second goal for Atalanta in the 72nd minute.
Lookman replaced Mario Pasalic in the second half.
He scored the third goal in the 93rd minute to wrap up victory for Atalanta.
The 25-year-old has now scored 13 goals and recorded four assists in 27 Serie A matches.
Lookman will be hoping to continue his goalscoring form against Bologna on Saturday.
