Leandro Barreiro took advantage of Joseph Stanisic’s error to give Mainz a 2-1 lead.
Aaron Martin fired in the third goal to earn Mainz a shock 3-1 win and maintain their 10-game unbeaten run.
The win lifts Mainz to the 10th position on the log in contention for a European slot.
Dortmund will overtake Bayern Munich with a win against Frankfurt later on Saturday.
Thomas Tuchel’s side have now won once in their last six matches in all competitions.
