The first half ended 0-0, but Cole Palmer opened the scoring for Manchester City with a curling effort in the 77th minute.
Leandro Trossard restored parity for Arsenal with a deflected effort in the 101st minute to drag the tie into penalty shootout.
Martin Odegaard scored the first penalty for Arsenal, while Kevin De Bruyne was not so lucky as his effort hit the crossbar.
